The Pakistan Cricket Board said a scan on Monday confirmed there were no signs of injury and that Afridi’s pain was likely to be “due to a forced twist in the knee”.
The medical staff advised two weeks of recovery.
Afridi injured the same knee in Sri Lanka in July and was ruled out of the Asia Cup and home T20 series against England before rejoining the squad for the World Cup in Australia.
Pakistan will tour New Zealand for a series of two Tests and three ODIs in December and January.
